When you talk to the hag for the first time, it should be 4. I think it is then she send you to the Promenade (Den of the Seven Vales) to get her some special flour.

I think I have done that part with the flour (but I am not sure - my playthroughs are over a long time, sorry). 
L#2WalahnanQuest global variable is 10.
L#2WalahnanQuestJ global variable is 5.

Oh. Wow. You've been avoiding that quest for a while. You normally have 22 days to complete that quest.

If the variable is 10, it means you should have that journal entry:

Quote:The Time Pox

I met my old companion, Walahnan. I agreed to help him and hunt down old Black Pudding. We managed to do so and we brough the pudding sample to hag in the Athkatlan Graveyard area. Now, she sent us for the next component, which we also found. That helped to give Walahnan more time for the next steps of finding the cure. Next task is finding a thief who has a witch's notebook that may have further information on how to cure the Time Pox.

In the dialogue, she also gave you a hint that suggests the thief should be in the Slums. The point on the map where the thief should be standing is: 2680.1840.

I have the same Problem with Bibi the Hag. I already retrieved the book from the Thief, but she doesn't talk to me.

As it was with others, I may need more info -- like have you got it "legally" or by trying to take some shortcuts, like with Console or by killing the thief before talking to other people first (that could result with variables not being set). 

You may also find out what's the current variable value is by using this code: 
C:GetGlobal("L#2WalahnanQuest","GLOBAL")

The code is 11. And well, I killed the thief after refusing to talk to me.

Yeah, because they sent you somewhere else.

They told you:
~What?! I am a cook, not a thief! Shouldn't you check the Copper Coronet? It is where most thugs go. I... work in the kitchen there. I just cook, but I know what kind of people frequent the place.~

So you should have checked that by going to Copper Coronet and talk to the cook to confirm if someone like that is working there.

Since you just attacked them, the variable wasn't set, thus you got stuck. 

It's best if you load your game and continue from before you attacked them. If that is impossible, you should set that variable to 14.

And, huh... I thought presumption of innocence is still a thing...
